Unless you turn on link site costing, all sites maintain their own cost so yes you can have different costs at different sites.

In answer to your other part, that is what the DRP module is designed for, however, it is not designed to do cross border transactions.  You can do this with EMT but that is designed more for direct ship type environments.  The other way is as you say to use SO and PO transactions.

If the part is a purchased part then you just need to use 1.4.18 which allows you to define the site code when you enter the material cost. If it is a manufactured part then you would need to do the same for the purchased components lower down the bill, then when you do a cost roll you would do it by site. You might be able to also save yourself some time by creating a simulation cost set and copying the costs from your main site you could then apply a number of factoirs to recalculate these costs. Finally you could then use this cost set to load it into the other site
